I have noticed that when someone reads one of my mails through their phone, it still shows as "not read", even though they have replied to it, therefore, they must have read it.

Not neccesarily true. Now maybe there is an issue, however, if a player selects the reply link as opposed to selecting the actual mail, they will go to the reply screen and will be able to read your last mail in the conversation logs underneath.

Again, there may be an issue, but this is a possibility also.

i had that problem, i fixed it by getting a better phone
